While Swallows have not made an official statement on the matter, Marques has said that he has stepped down from his position following the club's poor run of form and a loss of support from the fans.
Former Kaizer Chiefs striker Fani Madida will now take charge until a new coach has been appointed.
"I need to take a break," Marques has been quoted as saying by the Sowetan.
"The club has been good to me, but I decided it was time to leave because the results were not coming and it was in the best interest of the club that I go.
"Fani is there and will be in charge until they find a coach, but I haven't made any recommendations. It's up to the club to find the right person."
Marques is the fifth manager to leave his post since the season kicked off, with Cavin Johnson (SuperSport United), Boebie Solomons (Polokwane City), Kosta Papic (Chippa United) and Craig Rosslee (AmaZulu) all having parted ways with their respective clubs.
