The Boks were superb as they beat England 32-12 to secure their third ever Webb Ellis Cup, leaving them level with New Zealand as the most decorated side in World Cup history.
Federer had surprised Bok skipper Siya Kolisi earlier in the tournament with words of support, and he was quick to take to social media on Saturday to offer his congratulations.
Federer is Swiss but his mother was born in South Africa and he has often spoken publicly about his love for the country.
We have included his Tweet below:
Maximum respect for all Rugby players, amazing toughness and fairness.
