Spain's Nadal retained the top ranking in Monday's ATP list, the day after claiming a sixth French Open crown to equal the Roland Garros record of Bjorn Borg.
Nadal beat Federer for the title after the Swiss had handed Djokovic a first 2011 defeat in the semi-finals. Djokovic would have moved to the top had he made the final, or if Federer had won the decider.
Nadal has 12 070 points for a slender 45-point advantage over the Serb Djokovic, who is on 12 025. Federer remains third, with 9 230 points.
Meanwhile, Li Na's title win at the French Open on Saturday sees her move to a career-high fourth in the world rankings.
Li became the first player from China and the first from Asia to win a Grand Slam title.
Denmark's Caroline Wozniacki remained the world number one despite losing in the third round in Paris.
