Bongani Mbuli opened the scoring for the National First Division side just before the break but Rooi Mahamutsa equalised with 91 minutes on the clock to send the game into extra time.
Mohammed Anas then netted the winner just four minutes later to secure passage to the last 16 of the competition.
Eagles were lively in the opening exchanges, with Modibedi Mokoena and Motlatsi Perekisi both unable to affect the scoreline as Nhlanhla Vilakazi came close for Stars.

With 61 minutes played, Vilakazi stole in but was unable to convert, and after one more change, that saw Patrick Phungwayo make way for Relebogile Mokhuoane, Mahamutsa turned home a timely equaliser to send the game into overtime, leaving Anas to fire in an emphatic winner.
