Du Toit left the field toward the end of Saturday's 38-3 loss to Ireland in Dublin with a head knock.
Springbok team doctor Konrad von Hagen confirmed in Paris on Monday that the news was not good and that the towering utility forward would miss this weekend's match.
Du Toit has moved from lock to No 7 in South Africa's last two matches and his absence will be felt in both a ball-carrying capacity and as a lineout option.
Coach Allister Coetzee is expected to name a replacement later on Monday.
In other injury news, tighthead prop Coenie Oosthuizen has torn both his ACL and MCL ligaments and will undergo surgery in South Africa.
Kick-off on Saturday is at 21:45 (SA time).
